Well, I found the reason why autogen.sh fails for Irrisor.

Check out a fresh copy of the repository and try again if you're just 
copying over or otherwise
using the same repository in 2 different enviroments.

I got the same errors when I copied the directory from Windows to Linux, 
my guess is endline characters that Linux doesnt like
prevents bash from correctly running the commands.
