Always the same direction from the initial positions?  Have you tried
moving them apart for a little while, then changing the sign and moving
them back together?

I have been able to build some systems using motorized sliders and while
I've always used trial-and-error to find what sign to use for the motor to
get things moving in the desired direction, I've never hand any trouble
moving things back and forth.
